Batman is smarter. Supes is a genius, but there are varying levels of genius and Bats is in a whole other tier. I do agree that in most circumstances Supes should win though but if DKR taught us anything it's that Bats would stand a chance if he had time to plan it out. However, in a spontaneous fight Batman would be fucked.
Yes, Superman is faster, yes Superman can process information and thoughts faster, but Batman ALWAYS has a plan. He's mentioned several times in comics that he has several plans for Superman if he ever started to attack him or his teammates.
I mean, underground, he had a complete spontaneous fight with Superman, and beat the hell out of him with his kryptonite ring, he drained the cites electric supply into him, and finished without even getting hurt.

Oh yeah! Batman has Kryptonite except it doesn't nullifies the powers of Superman, people forget that, sure Supes will feel the hit but that hit still would shatter every bone in Batman's arm.
Also please the whole "Hi I'm Batman, Superman just attacked me so I'm gonna get my K ring in my belt that takes .02 seconds to take because I'm badass like that" it's BS sure Batman has supreme reflexes but .02 seconds still it's too long Supes hear the muscles see in super slow motion the move.
The result would just be a flash of blue red and yellow and Batman killed.
Finally just for the record the light of a red sun doesn't depower Superman in a second, magic can be overcome with sheer force of will (both of them are determinators) and nanobots of Green K don't are little enough so that Superman can't see them, bullets aren't fast enough and a spear, knive or sword it's just praying to be blown or shot down with frigging lasers. In comics Batman has many methods to kill Superman because he know that any of his actual projects doesn't works that's why he is still looking for a sure kill(For the record a Doomsday made of Kryptonite doesn't work either they already try it)

Don't know it? Well its an age where Superman became completely overpowered, could move planets, run faster than light, and still get home to his wife in time for breakfast.
It's not that way anymore.
He cannot run at the speed of light, he cannot move planets, he cannot do all of those things. He is still incredibly strong, but in the new 52, Supes is very de-powered and yes, he still barely won in a fight against an unprepared Batman who never met Superman before in the second JLA comic. Barely.
I don't think we've ever had an instance where Batman has lost against Superman. So... yeah, you tell me that Supes can win, yet Batman can beat his ass almost every time they fight... how does that work?
Actually, no that isn't the silver age. It's not the New 52 either, but not silver by far. The silver age comics started in the 1950's and ended in the 70's. Superman could move more than 10 times the speed of light, survive supernovas, moved planets, all this in the Modern Age comics (this particular Superman in question being from 1985 to 2010).
And we have had several instances where Superman has beaten Batman, when Max Lord mind tricked Superman into thinking he was fighting an enemy when it was actually Batman and put him in the hospital in the storyline Sacrifice. Ironically, the possibility of being mind controlled is one of the reasons Batman had plans to beat Superman but that didn't save him. And that was in canon. Dark Knight Returns is not in canon, but even counting that anyway, the fights so far stand Superman 7 fights to Batman's 2. Check out Angry Joe's 10 reason why superman wins (he is surprisingly unbiased).
And in the New 52 (reboot after reboot after reboot) Superman did more than barely win that fight. He let Batman use every gadget he could until his belt was empty, had both Batman and Green Lantern on the run, forcing them to call The Flash for help and they still couldn't handle Supes. Batman finally had to call a time out.
To recap; Batman, Green Lantern and Flash could not hold their own against the Man of Steel. That's how it works.
New 52 Supes is depowered? What New 52 Supes have you been reading. He can bench press the planet and fly to the sun in a matter of seconds. FYI Bats has never beaten Supes, New 52 and previous canon wise.
